The way i always took it was the same as explained when Furio came over it seemed as if Paulie got bumped up a notch.
Then by the time of the Phil wars, New York seemed to think the pecking order was Tony, Sil and Bobby.

The whole Paulie being Underboss has been argued about many times. Since he was part of Tony's crew and close to him from the beginning, it seems many have just assumed Paulie became Underboss when Tony took over. But there isn't really anything in the show itself to support that assumption. There are, however, a number of things that contradict that assumption.
Season 3: Episode 11 – “Pine Barrens”
While they are lost in the woods, Paulie complains to Chris about Tony’s dealings with the Russians. Chris says that it is none of their business. Paulie replies “Fuck that, I’m a captain.” Later on, when Paulie threatens to pull rank on Chris for peeing outside the van window, Chris says “Fuck you Paulie, captain or no captain, right now we’re just two assholes lost in the woods.”
Season 4: Episode 2 – “No Show”
At a meeting involving Silvio, Ralph, Bobby, Chris, Patsy, and Little Paulie, the discussion comes up about no-show jobs on the Esplanade construction site. The decision is made to give a no-show job to Paulie, who is in jail, as well as a no-show job to Chris, who is made acting captain over Paulie’s crew.
Season 5: Episode 1 – “Two Tony’s”
Chris goes out to dinner with Tony, Silvio, Feech, and Paulie. Beforehand, Chris had to borrow money from Adriana because he was "low man" that night and so was expected to pay. At the end of the meal, Chris and Paulie fued over who ultimately has to pay. If Paulie was underboss, he would have been outranked by Tony alone, and would not have been bickering with Chris over who picked up the check.
Season 6: Episode 20 – “The Blue Comet”
Phil decides to go to war with New Jersey and makes his decision known to Butch and Albie. “We decapitate and do business with whatever’s left” he says. Later, Butch holds a meeting with other family members about who exactly to hit. They decide to hit who they identify as the top three guys – Tony, Silvio, and Bobby. One of them expresses his amazement that Bobby has risen so high after being “Junior’s driver.”
Upon being warned by the FBI that New York is planning to strike, Tony gives the order to hit Phil to Silvio and Bobby. They, in turn, pass along the order to Paulie, who who clearly resents taking orders from Bobby. Continuing on down the chain of command, Paulie gives the order to Patsy, who arranges the hit with Corky, the go-between with the Italian hitmen.
In the latter part of the episode both Silvio and Bobby are shot by New York hitmen, though Tony manages to evade them. Paulie is never a target, as he likely would have had he been the underboss.

Paulie took over the Tony Soprano-crew when Tony was made boss, and it was then renamed to the Gualtieri-crew. Later Chris took over the Gualtieri-crew and Paulie was bumped up to underboss. This was in Season 6 part 1. Maybe I'm forgetting something but when was it ever specifically said that Paulie was the underboss in Season 6 part 1? I suppose, by the final episode, one could assume it was now his position. Though, even then, it wasn't specifically said. But it seems people just take him being the underboss for granted, at one point of the series or another, when there really is no evidence of it. It was never specifically said "Paulie your the new underboss" but one can infer from the actions I stated above that maybe was the case.

That's been the problem all along. Too much "inference" by people. Did you read what I said above about Season 6: Episode 20? If Paulie was the underboss, i.e. second in command under Tony, why were orders being passed through Silvio and Bobby to him? Furthermore, when the NY guys were talking about hitting Jersey, they singled out the top three guys as Tony, Silvio, and Bobby. You'd think Paulie would have been included if he was really the underboss by that point.

I have the same book. Of course, there's stuff in that book that conflicts with the actual series. And I put more weight on the series. And what sit downs did Paulie attend with Tony? I don't recall him attending any high level sit downs until after Silvio was in a coma and Bobby was dead. Only then did you see Paulie accompanying Tony to the sit down with the NY guys. Hell, even in previous seasons, if not Silvio, you saw Chris attending sit downs with Tony. Not Paulie. It seems to me that people have just always assumed, for various reasons, that Paulie must be the underboss. And, starting with that preconceived notion, they work backwards. But if you look at the series, without assuming anything, never at any time is there really convincing evidence that he was the underboss. I should add that, when I've pointed this out, people have really fought me on it. It's like they're going more on the fact they think Paulie should have been the underboss. So they choose to look at him that way, whether it was actually true or not.

Tony never appointed an underboss till Bobby Baccalieri in season 6 part 2. Joe Sasso was the underboss, then went to jail at the end of the first season. It was hinted that his health was failing during the series. Paulie was never anything higher than capo. I think Chase might have had a plan to make La Manna the acting underboss but with Robert Loggia forgetting his lines, it was scratched, with the characters attitude to Tony, I can not imagine La Manna taking orders from Tony. Feech was never going to fully accept Tony as a Boss. Publicly,in front of the other guys he would be loyal,but I think he would have always been scheming for a way to knock Tony off and take over the Family.Tony would never be able to let his guard down. Also,I think if Tony would have made Feech acting or official Underboss,it would have caused a lot of hard feelings. Yes, Feech was respected,and had done his time as a standup guy,but being fresh out of jail and getting bumped up that high would have torn the Sopranos apart.
