In part 1 when the door is closing on Kay, and we see Clemenza kissing Michael's hand. This scene is symbolic of the end of an era, and Vito's men finally accepting Mike as heir. I am also partial to the scene with Carlo at the end, and the killing of the five heads. All of these incredible scenes share the common theme of Mike proving himself, and lay the foundation for the next films.

The two best scenes, IMO, are Connie's wedding (especially the opening with Bonasera and the Don); and the entire Havana sequence (especially Hyman Roth's soliloquey). The Dons' convention scene, the Senate hearing, Michael and Frankie in Frankie's study, and Michael and Appolonia's father, are right up there.

Without a doubt, Michael and Vito having their talk in the garden. Vito understands what his son sacrificed for him and the family, and I beleive it is his one regret, that Michael had to step in. Michael's love for his father shines so brightly in that scene, it is one of the most touching and beautifully acted scenes in the trilogy.
In II, the scene with his mother, when he is worried about losing his family. In the flashacks, almost every scene with young Clemenza makes me laugh. As for drama, the scene with Fredo in the boathouse.
In III, I love the scene when Michael confesses to the priest, and also when he kneels at Don Tommassino's coffin.

Part I: When carlo comes up to hug Michael and Michael says "get out of my sight." Then when he walks away after Clemenza kills carlo.(this is also Al Pacino's favorite scene according to an interview)
Part II: The end sequence- going from Fredo dying to the flash back with Sonny to michael and Vito on the train to finally Michael on the chair. This is the single best and emotional scene ever.
Part III: This is the funniest scene in the trilogy. "Hey joey zasa up ur ass" and he keys the car.

I have lots of favorites, and they change each time i watch the movies, but here are a few:
1) see my signature below 2) Vito's speech at the meeting of the heads of the families. "..or if he's struck by a bolt of lightning.." Vito is usually laid back and unassuming, but at that moment you realize, and the heads of the families realize, he is not one to fuck with. Michael never knew what a ballsy thing his old man did for him at that meeting. He threatened the heads of the five families to keep Mike safe. 3) When Vito comes home after losing his job at the grocery store and gives his wife the pear.

My favourite scene of The Godfather Trilogy is in The Godfather II when Kay admits to Michael that she killed their son. The look in Michael's eyes is just incredible. Congratulations, Pacino!
