I don't think theres any mystery there, I doubt she would willingly lie about it knowing Mike would flip once he found out. She also wouldn't need her family doctor to perform it, she could have gone anywhere in Nevada (or surrounding areas) to get an abortion and wouldn't have needed her family doctor for that, not to mention if Mike knew the doctor she would have known there was a chance he would have told Mike or not have done it because of the threat of Mike taking it out on the family doc.
I think he blamed Tom for a lot of things, whether Tom truly deserved it or not.
Sonny, abortion, Frankie being alive, Tom saying Roth played it right etc. I think Mike blamed him for it all and refused to believe he did anything wrong himself
