As far as i know Merlino is still the Boss. As the Boss the crews are obligated to kick up to him. You have a former acting boss sitting in jail and you have a current acting boss who i would guess is Mazzone. How that money gets split up is beyond me. But as the official boss i would think Joey is still being sent those envelopes.
Thats the way i look at it, but i don't know any of that as being a fact.
